Oocytes of a single individual of Ciona intestinalis (Roscoff, France) were fertilized by a mixture of sperm of two individuals and development was followed microscopically. Embryos were snapfrozen in liquid nitrogen at the appropriate stage and kept at -80°C. Samples at stage 0, 8, 12, 15, 21, 26 were collected from the same fertilzation, while sample from stage 11 was independently collected from a different individual. Total RNA was prepared with the RNA II kit of Magerey Nagel and the quality was checked with the Bioanalyzer, all samples had a RIN value of higher than 9. Strand specific libraries were constructed and the sequencing (50PE) was performed with Illumina HiSeq 2000 technology (BGI, Hong Kong, China). Reads were aligned onto C.robusta genome and considered to reflect the expression of the C.robusta orthologous genes.

Ciona robusta adults were obtained from the National Bio-Resource Project for Ciona (NBRP, Japan). 50 unperturbed and Foxd-morphant embryos were collected at the 32-, 64-, and 112-cell stages. RNA was extracted using a Dynabeads mRNA DIRECT Purification Kit (Thermo Fischer Scientific) and libraries were made with an Ion Total RNA-Seq kit ver 2 (Thermo Fischer Scientific). The libraries were sequenced with an Ion PGM instrument (Thermo Fischer Scientific).

Original annotation: Ci-ETR was expressed in an average of 14 cells compared to 7.2 cells in control embryos. Judging from the position of the cells ectopically expressing Ci-ETR, it is most likely that these are cells in the notochord lineage, indicating that a cell fate transformation took place.

Vegetal pole view of a 110-cell stage probed for Ci-ETR expression in which the b6-5 blastomere was ablated on the right side. In 7/17 embryos, stronger expression of Ci-ETR in A8.16 was maintained on the ablated side. In 10/17 embryos expression was lost in A8.16. Control sibling embryo shows the wild type pattern of the gene. This experiment is interpreted as meaning that b-line signals do not significantly interfere with the neural identity of lateral A-line neural plate.

To facilitate data mining, the expression pattern is described as lost expression in the A-line when b6.5 derivatives are ablated.

Lateral view of late a tailbud embryo showing continued expression after inhibition of MEK signalling by PD184352 treatment at the 8 cell stage. Expression is lost from the a line and maintained in the A line cells. Expression is probably found throughout both the A7.4 and A7.8 lineages as a result of the conversion of the visceral ganglion and nerve cord into a posterior sensory vesicle identity.
